Do a virus scan without affecting Covenant Eyes?

Several times now, I've had a problem with virus/malware scans disabling Covenant Eyes. I'll run a scan, and after it's done, I'll restart the computer and Covenant Eyes no longer works - it tells me that Covenant Eyes has encountered a problem and has to restart, and then it just does that over and over again. I've been able to get it up and going again each time by uninstalling and then re-installing, but obviously that's not ideal at all, and I really don't like not being able to do virus scans on my computer. So does anyone know of a way I can run a virus scan on my computer without affecting Covenant Eyes?
